Monera are prokaryotic organisms while protists are eukaryotic. Monera doesn’t posess a true nucleus bound by nuclear membrane while protista have a membrane bound nucleus.  

Monera doesn’t possess well defined cell organelles while protists have well define cell organelles. Protists posess mitochondria and chloroplast that enable cellular respiration and photosynthesis respectively. But monera doesn’t have both.

Monera and protista are different in various other factors like mode of reproduction and habitat. Monera reproduce asexually while protista reproduce sexually or asexually. Monera are found in almost every habitat while protista are usually found in aquatic environment, moist places etc.
